I suppose you added non-binary files. Like maybe, some .key,, license files or etc....
Share your preset. As I used to have this issue too, end up I put these under a batch/PowerShell file to process. And also adding in the files required to the file folder manually before creating ISO.
Remove these files post-setup using NTLite, and add in manually on the setupcomplete.cmd
